Shifter Doesn't Clear Exhaust & Engine

So, this is a weird one for me:

When I got my XS400 project, I seem to recall the shifter clearing the case and the engine enough to change gears. There's even a mark on the case where the backside of the shifter had worn it. Since then, the shifter, case and exhaust have been off for various repairs but now the shifter seems closer to the engine. It's actually trapped between the exhaust (which it hits on the downstroke) and the engine (which it hits going up).

Is there a way to shorten the throw, or move the shift lever outboard more? I'm really baffled as to how it no longer works when it was fine before.
 
That what sounds like to me,maybe you try straightening if this is the case or find a longer shifter.When I made my new exhaust I had the problem with back brake lefter not clearing the uffler.I had to put an extension in the pipe to make it work
 
use a box end wrench big enough to fit over the shifter and pry it out. very easy to do, had to do mine a few times after the kickstand didn't do it's job.
 
I was reluctant at first because I was convinced it should have worked as is, but I took your advice and it worked perfectly. Straightened the arm and adjusted the angle of the toe peg to make it perpendicular to the bike again. Now works like a champ.
