Starting/Auxiliary power issue

Alright guys I have an interesting one for all of you. I have a 1981 Yamaha xs400 Special 2. I have cleaned the carbs out properly. I have rebuilt the petcock and put an inline fuel filter in. The bike is getting gas "premium". I just replaced the battery. Which is charging right now. Before I tore apart to clean out the carbs and do work to the petcock the auxiliary power was working normally. What is going on now is when I have the battery hooked up the whole bike is getting auxiliary power even when the ignition is off. This meaning that the neutral light will stay on unless I take out fuses. The bike is not starting up now but I figured with a brand new battery it wouldn't (battery was not charged just off the rack). The last thing is the electric start now does not work. It worked just fine before I starting a tune up to it.
 
You need to slow fully charge a brand new battery or you kill the life of it quick. Minimum of 10-12 hours at low amp.

You may need to be going through your key switch as well.
