Yeah, sounds like it. Unsynced carbs can definitely cause a cold misfire and uneven heating. Get those carbs synced properly, and my best guess is that you should be good to go!

Dang man, sounds like you’ve been through it! Too much oil can definitely mess things up, probably fouled the plugs too. Hang in there, get that battery topped off, and maybe pull the plugs to check ‘em. You’ll get her running again. Wish I was closer, I’d come hang by the stove and help wrench!

You've done a solid job dialing in the carbs! The hanging revs could point to a vacuum leak, maybe check the carb boots again, even though they're fresh. Also, try adjusting the mixture screws slightly richer to see if it helps. As for the neutral light, could be a loose connection or worn...

Sounds like a solid project! The XS400 is a great bike, and it’s awesome that the engine ran okay. Cleaning out the tank and dealing with those stubborn bearings should get it in great shape. Nice lineup with the VTX 1300 and V-Star 1100 too, both solid cruisers! 🚀
