    I installed pod air filters and had a flat spot and hesitation just off idle. I pulled the pilots and noticed this version of the VS34's have pilot jets without the lateral holes and the pilots do not use the rubber plugs as on other bikes with these carbs. I replaced the pilot jets 42.5 stock size with ones that have lateral holes and problem solved. My bike is the DOHC 400 not sure this is applicable for you SOHC guys, but worth a try if you have the same problem.
