Just a suggestion- can you make a build thread? You can put all of your issues in the single thread instead of having many spread out across the forum. It will be much easier for us to help you out that way!

The box you have is off a dohc bike and will not work with a sohc ignition. I would also guess that the harness is off a dohc bike. These bikes also need to have a good battery to create a spark.

Serial numbers? I think mine say 4t5-000580

Thats not a DOHC TCI module. TID12-07 with 4 and 6 pin connectors, with 4 and 4 terminals used would be for DOHC XS400's. I'm guessing when I say that I think that TCI module is from a 4 cylinder bike.
Quick google search shows it goes to a xs1100
