I was thinking about replacing the stock air filters with the individual cone type style, if so do I need to re jet and what? I have very limited knowledge of inline twin four strokes...
 
Gets there via the main jet and the needle jet cavity. Plug needs to be there, and not cracked or damaged. You can get just the rubber plugs. Earlier versions of the carbs used threaded metal plugs instead of rubber.
 
Most of the short tapered, round or oval K&N type pleated element filters cause air flow turbulence through the carbs. This can disrupt the vacuum signal for the slide diaphragms. This can cause slide lift issues that can be very hard to tune around.
The long straight filters are a bit better. Straight round foam filters such as Uni Filter sells don't have this problem.
As Yamaguy said 1 up on the pilots and 2 up on the mains is a good start. Especially if you open up the exhaust flow a bit. Only testing what you have, make a change, test, repeat as needed. Will get you where you want to be.
