I was thinking about replacing the stock air filters with the individual cone type style, if so do I need to re jet and what? I have very limited knowledge of inline twin four strokes...

Yes. +1 for the main jets, and +2 for the pilots will be a good starting point. The final tuning and testing is up to you...

Thank you but I'm a little confused. While cleaning the carbs I noticed a plug blocking any gas to proceed thru the pilot jet.

Most of the short tapered, round or oval K&N type pleated element filters cause air flow turbulence through the carbs. This can disrupt the vacuum signal for the slide diaphragms. This can cause slide lift issues that can be very hard to tune around.
The long straight filters are a bit better. Straight round foam filters such as Uni Filter sells don't have this problem.
As Yamaguy said 1 up on the pilots and 2 up on the mains is a good start. Especially if you open up the exhaust flow a bit. Only testing what you have, make a change, test, repeat as needed. Will get you where you want to be.
