Intermittent Spark

Alright guys, I rebuilt my engine and put everything back together. the problem is, now I am only getting an intermittent spark on the right side. The left is fine but the right side only sparks every 4 or 5 cycles or so. I swapped the plugs to rule that out. Not sure where to go from here.
 
I had a similar issue. Will the bike start up at all? If it does, does it sound like it's only running on one cylinder? If you give it throttle, does it sputter, pop, and possibly backfire? If you answered yes to these questions, check your TCI box...This was my issue, rebuilt it by replacing transistors and capacitors, then tried again. Sparked perfect on both sides.
 
Nope, bike wont even start, sounds like it really wants to but it wont
 
Did you swap the coils like Charles said? Are you getting fuel to the engine? Will it turn over with a little shot of starter fluid?
