77 Yamaha XS400

Hi Forum Team, my son and I are working in a 77XS400D which has been running on and off for the past two years. The previous owner really jammed up the wiring and completely stripped out the original wiring harness. We have replaced the points with the Mikes XSCharge and attempted to put everything back together as it makes sense.
The problem is we are getting plug spark on the LEFT side ONLY and NOTHING on the RIGHT.
We have a few questions about the box outlined in pink.
1. The picture shows polarity on the coils, we though the coils are polarity neutral and are just primary and secondary windings.
2. Should the power go to the primary or secondary winding FIRST?
3. Should the condenser be the FIRST or LAST element to interact with the point-wires?
